In Tokyo, a museum of ancient history, Mr. Takagawa, the caretaker, and Kenji, a janitor, witness the return of the spirit of the Black Samurai, an ancient Japanese warrior whose armor was to be the latest attraction of the museum. The next day, the Mystery Inc. arrives in Tokyo, because Daphne is intent to participate in a tournament of martial arts in a prestigious school. The gang meets her friend Daphne, Miyumi, who explains how difficult it is to win the tournament and entering the school as a student. The band and Miyumi take a plane with fully robotic functions directly to the school, which is run by Miss Mirimoto. Daphne defeats the bodyguard of Miss Mirimoto, Sojo, and almost Miyumi. The Black Samurai was an ancient warrior who asked Masamune , great swordsmith, to build for him a powerful sword . The manufacturer of swords he agreed, but said the Samurai that it would take a year to complete. Then Muramasa , Masamune evil apprentice, he offered to only cause him another sword in half the time, and the warrior agreed. But when the Samurai took the sword, the evil spirit Muramasa moved him, and he became the Black Samurai, wielding the Sword of Darkness. When Masamune finished his masterpiece, the Sword of Fate, donated it to the Green Dragon, who used it to defeat the Black Samurai and imprison him in the Sword of Darkness. The Dragon then hid the sword, and he wrote his position in a riddle on the parchment of Destiny.

Scooby and Shaggy manage to escape from the clutches of Miss Mirimoto with the Sword of Darkness, but they are chased by ninja warriors. They are saved by Matsuhiro, a samurai, which protects them from the robot, even if it can not save the Sword of Darkness, which will set back the ninja. Matsuhiro suggests to Scooby and Shaggy to pass through the gates of earth, air, fire and water in order to find the Green Dragon and the Sword of Destiny. Once this is done, the Green Dragon enters the sword and brings them back to the museum to combat Black Samurai Kenji Free Fred, Daphne, Velma, and Mr. Takagawa, and also Miyumi, who decides to go back on their side, and tries to stop Sojo Miss Mirimoto by the resurgence of the Black Samurai, but with negative results. After being awakened, Miss Mirimoto Samurai tries to do his servant, but is rapidly trapped and timing of unconsciousness. Scooby and Shaggy arrive at the turn of the Green Dragon and, with a little encouragement from Matsuhiro, defeat the Black Samurai using the Sword of Doom in order to destroy the Sword of Darkness, breaking the Curse of the Samurai, finally passing to a better life. Later, the group participates in the inauguration of the museum, recently renovated, where a statue of Scooby is erected in his honor.
